It seems that the new editions of 2HWG are focusing more on the battleboard games and less on the mini games. I don't think the old ATZ mini game is even available anymore. Is this the new direction of 2HWG? Will the old mini game rules be made available again?

Battleboards and minis are just alternative ways of resolving physical conflictswhen they occur. Ed has a free sheet that details how to use minis in any battleboard situation. I think there is a sense that the mini rules have been pretty well developed and are now stable. But lots of THW players use minis. Check out some of the AARs. The latest version of Long Rifle, which was just released last month, includes both battleboard and mini rules. And Chain Reaction and Swordplay, which are complete combat rule sets, now have both, so you can just drop them in.
BTW, I think Rebel has ATZ.

I still use miniatures more than I use battle boards. Ed free download explains how to use games in either format.

ATZ - Final Fade Out
As for going the way of the Battle Boards, nope. Military unit games will always be tabletop. Plus all the games have the rules for playing on the tabletop or Battle Board, even ATZ Evolution and After the Horsemen. Read the descriptions of the books as they say they can be played tabletop or battle board.
So no, Battle Boards are only an option.
